Plot
SpaceGodzilla and King Ghidorah duel on Musashi Island. The Crystal King knocks the three-headed monster into a skyscraper with rays from his shoulder crystals; the dragon counters with a barrage of gravity beams that force him into the water. Grappling, the kaiju plunge underwater. Old friends Ryuichi Owari and Benton enter the city, marked by a hologram warning as a kaiju disaster zone. Benton cautions Ryuichi that such messages are to be taken seriously: they could easily be exposed to lethal doses of radiation or crushed by a building. Ryuichi, however, is determined to find his father Takao. He's convinced the man is on the island, which appeared in the wake of a kaiju battle due to tectonic displacement, due to his obsession with studying it. Benton is convinced that he would be in the subway. After warning Ryuichi not to touch one of SpaceGodzilla's crystals, he questions why they're risking their lives for someone Ryuichi hasn't spoken to in almost ten years.
Ryuichi flashes back to the day of another King Ghidorah attack, when Takao, lugging research equipment, asked Ryuichi, then just a boy, to evacuate to the countryside with his sister Yuriko on their own. The kaiju killed Yuriko as they waited at the train station, leaving Ryuichi holding her severed arm. They soon find a makeshift hospital in the subway, where a nurse enlists Ryuichi's help with a dying patient. He shares what he knows - SpaceGodzilla and King Ghidorah's battle is project to return to the island in 12 hours. The staff are familiar with Takao, but reluctant to take them to him. A soldier holds Ryuichi at gunpoint until Takao tells him to stand down. Now sporting an eyepatch and a robotic arm, he refuses to evacuate due to the importance of his work, and enrages Ryuichi by still referring to King Ghidorah with his full title. He brings them to a room where one of SpaceGodzilla's crystals is under study, explaining that the ambient frequency it alone emits could power the eastern United States for two years. His employers are not the American military, however, but a private militia named Aegis. Shocked, Ryuichi prepares to leave, believing his father to beyond hope, but Takao stops him when he shares his deep regrets over sending Ryuichi and Yuriko to the train station alone, even wishing that he had died instead so that he could be with his wife and his children should still have each other. Ryuichi is moved, but counters that he's married with a child. Takao hesitates as the kaiju make landfall outside, then asks his grandson's name. Ryuichi replies that he'll tell him only once they leave the island.
Outside, SpaceGodzilla and King Ghidorah burst out of the water, the dragon's center head wrapped around the crystalline monster. SpaceGodzilla bites one of King Ghidorah's necks and slashes at him; King Ghidorah counters by throwing him into a building while firing a gravity beam. SpaceGodzilla picks up the building and hurls it at King Ghidorah. In the subway, Aegis soldiers try to stop Takao from leaving, but falling rubble crushing them, followed by the helpless patients in the makeshift hospital. Ryuichi is devastated, but Takao reaches for him, telling him that it's time to go. King Ghidorah flaps his wings, buffeting SpaceGodzilla with debris, then staggers him with lightning from his wings. SpaceGodzilla counters with his Gravity Tornado technique, lifting the dragon and surrounding buildings into the air. The survivors of the subway emerge just in time to see SpaceGodzilla psychically slam his foe into the ground with an enormous impact, Ryuichi pausing to savor the moment. As King Ghidorah recovers, Godzilla's dorsal plates breach the surface of the waves and the monster soon reaches shore. Strangling SpaceGodzilla with his central head, King Ghidorah electrifies him with a triple bite. They tumble through a building, nearly crushing Ryuichi, Benton, and Takao. Cornered, they turn to face the monsters, but Godzilla tackles the kaiju out of their way. He wrestles King Ghidorah off SpaceGodzilla, then blasts him back with atomic breath. SpaceGodzilla joins the assault with a Corona Beam, sending King Ghidorah sinking into the ocean. SpaceGodzilla and Godzilla immediately turn on each other, viciously battling in close quarters after their beams prove evenly matches. After Godzilla breaks off one of SpaceGodzilla's crystals, his celestial counterpart tries impaling him on some of the crystals coming out of the ground, only for Godzilla to throw him off and land a blast of atomic breath. An earthquake rocks the island, destabilized from the battle. SpaceGodzilla plummets into the lava, and Godzilla assures his victory with a final radioactive ray. The men watch as Godzilla calms down, with Takao explaining that he'll wait until another challenger emerges. Military helicopters appear overhead to evacuate them. Watching Godzilla from the air, Takao tells Ryuichi he's happy to be alive and with his son. Ryuichi, as promises, tells him his grandson's name: Goro. Takao weeps, telling him he's glad to be alive for Goro too.
